The entire point is that it devolves into noise and improvisation. The progression is done away with and replaced by organ buzzing and feedback and percussive, rather than melodic, instrument play. Unless you count Sterling Morrison's rhythm guitar, but he's basically just soloing the whole time in the background, barely audible over Cale's massive organ sound.

The basis for the song is the G - F - C progression, which is what forms the composed part of the song, the first two verses. I'll admit the people explaining this to you sound a little pretentious (muh atonality), so in my opinion what I find most amazing about Sister Ray is how the band collectively improvise whole new sections whilst remaining so in touch they could almost seem composed. It's not all atonality and free improv, Moe Tucker initiates a certain phase when she changes the beat, Cale improvises basically noise to usher in a new section, Sterling is effectively playing rhythm guitar in a solo role at the end, freely changing time signature and tempo at will over sustained drone by Lou and Cale on a G chord.
It's amazing that four musicians could just do that on the spot, with literally nothing to go on but three chords.

I dont think you really understand what the band it is trying to accomplish with the composition. It may be 3 chords for the majority of the song, but the noise added on top of the chords as well as the chaos the song descends into are what makes the song great, imo. You may not like how long the song goes on, but don't just sum it up as muh three chords.
